One thing that has not been mentioned so far (I think): The Inner Planes. My personal view is that each sphere gets its own set of inner planes, and an Etherial plane that is coterminous with the prime up to the sphere boundary (or just beyond it for some spheres). This allows for some sphere to have non-standard arrangements of inner planes. It also prevents spelljamming being bypassed by etherial or elemental travel, possibly shadow travel as well, although this is against 3.x canon (I think - I'm not a 3.x expert). One idea I've considered, although I'd treat it as only applying to some spheres, is to have NO inner planes, with the elemental planes being replaced by different planets of the appropriate elements, in such a sphere, the 'border etherial' would be the portion of the etherial coterminous with a planet, while the 'deep etherial' would be the part of the etherial coterminous with wildspace. You can only really apply this model to a sphere with a sufficient variety of planets to 'replace' all the desired inner planes though. -- Charles I cannot give you that information on the grounds that it might be used to incinerate me.
