I don't make new years resolutions myself, but would be keen to see a
pholgiston map.

By the way there is a bug in this map of yours:

http://www.spelljammer.org/worlds/flowmaps/flow.html

You have no direct connection on that map between Krynnspace and Realmspace.

According to page 86 of CoAS you can travel from Krynnspace to Realmspace,
but not from Realmspace to Krynnspace. So I'd say you need to put a one way
river in there.

I think that it might also be nice to have alternative ways of showing the
relationships between crystal spheres as a highly detailed map could
eventually get confusing.

I'm thinking that individual phlogiston rivers could have web pages (on BtM)
that show all of the crystal spheres and other phlogiston rivers that they
flow past. This would allow someone to put a great amount of detail into an
individual river and show things in a diagramatic way that wouldn't be so
clear on a map that needs to show several overlapping 3d rivers.

They could also feature diagramatic representations of the river, crystal
sphers and other rivers. Have a look at the sort of thing that you can look
at when you sit on a District Line train (that is just one of the railway
lines on the London Underground):

http://www.tfl.gov.uk/tube/downloads/pdf/maps/district.pdf

That is a lot easier to navigate than the entire underground map which has
informations for all lines superimposed on one picture:

http://www.tfl.gov.uk/tfl/pdfdocs/colourmap.pdf

Showing individual rivers would probably also make it easier to extend the
SJCS as descriptions of new extentions could be tacked on to existing rivers
faster than edited pictures could be produced.

If we started to make phlogiston river maps, then we could include a copies
of them with individual crystal sphere webpages and PDFs. So your Bralspace
PDF could have an appendix with all three of the rivers that flow past it. A
DM looking at the maps would be able to see exactly what crystal spheres
they could travel to and where to go to switch to alternate rivers.

A DM could also allow player characters to "buy" individual river maps and
keep the big picture of known space to himself/herself. The players could
then create their own map as they adventured and it would be amusing to
compare this to your DM's master map.
