How about a compromise. We stick with two domains (for now) to get the 
project finished, but perhaps add a few more domains, if/when BtM does a 
second edition of the PDFs. We would probably need two versions anyway: one 
for 3rd edition and one for 3.5 edition. Eeek!

3) If we go with those domains I think they should become normal
rather than prestige domains. It would be counter to the 2nd Edition's
approach of having these spells be common if you had to adopt a
Prestige Class to get them.

I agree with that. I should have noticed it myself.

4)I think Detect Powers should become an innate cleric ability. If you
pray for spells and your god does not have a prescence in theat sphere
you should (through your divine connection with that power's sphere of
influence) be able to tell that there is a similar although different
force present. In my game I usually make the cleric in question role
play out a conversation with a proxy of the pertinent power. That
leaves it up to the player to convince the proxy that he should get
spells despite worshipping a different god. The reason most clerics
don't know they have this ability is because they are groundlings and
it never comes up. Watching a cleric of a lawful war god trying to
convince the proxy of a chaotic one to give him spells can be really
funny<g>

You have said this to me before, and while I think it is a great 
role-playing idea, I don't see why it can't be triggered off by a spell. I 
don't see why a proxy would contact the cleric otherwise. Don't forget that 
"Detect Powers" is a plural spell. Instead of connecting a cleric with one 
deity, it could provide them with a list of all deities sharing the same 
areas of concern, as well as all other deities that they would qualify as a 
cleric for.

The only problem I see with this spell is that a character would learn 
Contact Home Power, cast that (find that it didn't work) and then have to 
wait 24 hours before casting this.

5) The way that I have approached having a groundling cleric going
into wildspace is that they have a vision of their god (usually in a
trance or dream) in which the god offers to let them substitute an SJ
Domain for one they already have in order to "spread the faith to the
rest of the spheres." Again good excuse for fun role playing without
having to add in more mechanics.

I don't see why you need to swap out a domain. They can still learn SJ 
spells without using their domain spell slot.

6)  I think that there should be sphere specific spells that can only
work in a particular sphere (i.e. Atromundi Cluster, the Realms, etc).
If you want to be able to use them elsewhere adopt the Planescape idea
of Spell Keys. A spell key allows a caster to use a spell normally
even if it would not work at all on the plane he is currently on. If
that idea does get adopted I HIGHLY reccomend a ruling that Spell Keys
are ineffective in the Flow (there is no planar access so they
emphatically should not!) In the 3.5 conversion we added 1 segment to
the casting time when using a spell key. There are also Spell Foci
which work the same way, except they affect an entire school or domain
rather than a particular spell. These are great hooks. "To cast that
one outside it's sphere of origin you must use a __________, found
only ___________".

Spell Keys is much better than my enchanted gem (although I belive that 
could be an option for a spell key). Would you, please, post for the Spell 
Key rule you mentioned?
