I ran a campaign that was basically good-guy pirates operating against the Tenth Pit, Chainmen, Scarlet Brotherhood (I'd just picked up that book, and they looked like a fun group to use), illithids, Neogi--and any ship that looked to have a valuable cargo (they kept buying the "expected" list from the Bralian harbor master). Against foes like the Pit, the Chainmen, or the Neogi, they tended to be utterly ruthless, and would take (alter) and sell the ships--my house rule was that installing or removing a helm was a job for a shipyard. Normal merchantmen who simply struck their colors were relieved of their valuables, the better bits of the cargo, and let go. But when a famous pirate hunter (a former campaign's PC's vessel) was found on the list of ships expected, they cleared out fast. Pirates who want to live to enjoy their booty are unlikely to want to face off against a fully enhanced ship.
