Sort of reminds me of the way I've handled Illithid in my campaign. The ruling race of the underdark on the PCs home world are the Illithid. While most are of Lawful alignment there is a hidden element within that have joined the loathsome Aboleths in the worship of the dread god Khatul (a twisting of Cthulhu I found in a Call of Cthulhu game book long ago). Of course, scince this religion embraces chaos and insanity (two things no civilized Illithid would ever be wishing for) the worship of Khatul has been made illegal, under penalty of death. This has made for an interesting twist to the underdark in the world. Also, I created a god to be Khatul's bitter enemy, Arathul, who had many mellenia ago been worshiped by the LeShay (Epic Level Handbook). I created a history where the worshippers of Khatul were driven from the surface and later became the Illithid. After nearly destroying themselves, the Illithid chose to embrace Law over Chaos. Meanwhile, the worshippers of Arathul began bickering among themselves, having had a taste of the evil power which Khatul had offered. The civilisation collapsed and the LeShay left the world for greener pastures in the Outer Planes. Enter the PCs. Ther first group I was running had to help the Illithid stop the rebels from raising Khatul. This led to epic level adventures which became a part of the world's history. Later my current group discovered a lost city deep in uncharted wilderness, where they learned of the lost god Arathul. They began rebuilding the city and the dormant magic began to awaken. Before long two members of the group arose to become the high priest and priestess of Arathul. The city was named for the god and has become known as Arathul, City of Knowledge, (mostly due to sages wanting to study the intact tomes and books of the ancients. At present several collages are being built and the city has become the only active Spelljamming port on the planet. The PCs have been actively working on building trade with nearby planets and an Elven base which is currently looking for any advantage they can get in the Unhuman War (still going on in my campaign) Your idea is an interesting one as well. I'm thinking of renaming them the "Children of Cthulu" in my spelljamming campaign, and saying they come form an alternate universe and are actually several races - mindflayers, korpu, and another one I made up.
