I really like the idea of moving a ship across the dimensional boundaries. It was one of the cooler abilities of the Pirates of Gith. The Relics & Rituals book (put out by White Wolf) has a prestige class called the Sea Witch. The Sea Witch's primarily class ability is Bond with Boat/Ship. The more levels in the class the bigger the ship.. the Sea Witch can cast any spell with the range personal on the boat. The Prc has a requirement of 3rd level spells and profession (sailor).. beyond that, the only thing I might change is upping the boat sized.. you need 10 levels to effect a ship over 100 feet long. Also, change the Aquatic Wild Shape to like void wild shape or something. Speaking of which.. has anyone put together something like a 'Void Creature' template? Can be applied to any creature with the Aquatic sub-type..allows that creature to move around in the void instead?
