I agree with Leroy.  There isn't any real canon anymore.  The core products
are purposefully generic (including the MotP) with Greyhawk being their
default setting (and is still kept mostly in the background.)  If you were
to try and bolt SJ onto FR, you'd run into FR canon issues, but that's about
the only time I think it'd be an issue.  If you call the Phlostigian a
transitive plane (which in many ways, it is), you remain within the canon
way of doing things.  Also, the only books that are core and that are
referenced by every product are the PHB, DMG, MM (and kind of PsiHB).  As
long as you stay true to those, any DM is going to be able to use the
material you produce.  Finally, even if you did take the MotP to heart,
there are already official worlds with alternate cosmologies in publication.
  You could easily create a standard SJ setting with its own cosmology and
not have to worry about butting against canon unless you wanted to link all
the official worlds together.  I doubt that WotC will build something like
that, since they appear to be moving away from a one-size fits all
metaphysics of gaming worlds (which allows SJ travel from planet to planet
because magic/time/the planes/etc operate the same way everywhere) to a more
uniquely setting determined layout.  You're going to have trouble brining
Forgotten Realms into synch with Grayhawk or Dragon Lance even w/o looking
at the MotP.
