Having multiple cosmologies dependant on the world is, IMO, a good idea.
Dragonlance, for example, has its own Abyss, which is not the same as the
traditional Abyss we know in the MotP.

How then do you explain Spelljammer?

One trick I learned about game design is that, when creating material for a
world, you have to look through a "lens" of sorts.  Sometimes it is a game
system lens (i.e. 1st/2nd/3rd edition, SAGA, d6, etc.), and sometimes it is
a world/universe lens (i.e. Spelljammer).

When I work on the Nexus, I take the stance that Dragonlance is a
stand-alone world.

But wait!  I also work on Krynnspace for Beyond the Moons.  This conflicts
with my other work on Dragonlance.

How do I rectify the two?

Simple.  When I work on Dragonlance, I look through my Dragonlance "lens".
Then, when I work on Krynnspace for Spelljammer, I work through my
Spelljammer "lens".

My advice, then, would be to look through the Spelljammer lens when creating
material for the setting.  Try to maintain the individual worlds'
cosmologies, but also keep Spelljammer's cosmology.

Anyway, just some thoughts.
