They could keep the hanger separate from the city and much closer to the surface. It would suck if someone realized where their ships came out and then plugged that cavern with a big rock. A large force could be kept at the hanger to protect the ships and then there could be some other sort of transportation to the city itself (teleport pads, lizard mounts, pneumatic tubes).
