The easiest way to do this (as I am doing so for my own present/future campaigns) is to make the Phlogiston its own plane coexistant with the Astral. This allows you to create Quintessence-based spells that allow you to keep most of SJ's spells unaffected by the shift of the rules and allow you to rule that the crystal spheres are just rather large portals of unknown origin that have identifying markings to determine the world/system/plane they lead to.
