That depends -- does the ship have a personality (as,
for example, Spelljammer does)?  Or is that alignment
meant to represent the alignment of the captain and/or
his crew?  That gives us three cases:

1) Ship is intelligent/sentient:  If the ship and the captain
are of opposed alignments, they will probably be working
at cross purposes.  The ship would either work to change
the captain's alignment or to eliminate him.

2) Ship alignment is captain's alignment:  Obviously in this
case no conflict between ship alignment and captain's
alignment is possible.

3) Ship alignment is alignment of most of crew:  In this case,
opposed alignments would mean potential tension between
captain and crew and could lead to mutiny if the captain
openly orders the crew to do something that is not in
accordance with their alignments.

Is there another possibility that I missed?
