I think the reason for the discrepancy is the difference in what is
displaced. In real world ships, they are measured by how many register tons
of water they displace when fully laden and crewed. This still leaves a
considerable portion of the ship above the water line, and it doesn't get
measured. A spelljamming vessel, on the other hand, always displaces the
same amount of space, whether or not it is fully laden. And its entire
volume is measured.
