Because either...
a) The designers put zero thought into it.
b) They chose to scrap logic, instead opting for a "Keep the
PC's Poor" strategy.
Either reason sucks. Though I do think you are underestimating
the cost of both the lumber (or whatever the ship is made of)
and the labor. Neither of these things is going to be available
in abundance, thus driving up prices.
In my own system (yes, this is turning into a lame-ass plug),
repairs of a ship depend on what the frame and hull are made
of, how strong the frame is, and how damaged a ship is. Simple
repairs on a standard wooden ship - such as a Wasp - would cost
about 280 gp per point.
