i've always felt that these proficiencies can be a bit unbalancing. the
players are likely to take full advantage of them, while npcs tend not
to (often due to extra bookeeping for the gm). on the other hand, if
*everyone* has these proficiencies it slightly obviates the point of
them, making it more sensible to alter the weapon and ship stats.
