The advantage of using a spelljammer is that you only need a low level
spellcaster, including priests to fly the spelljammer. Then you can use
non-magical weapons such as burning oil to attack with.

With the spelljammer mobility, you can fly over the enemys catapaults and drop
oil and torches to fire them, or the same with the enemies tents and supplies.

Using rocks wouldn't be particularly effective against a large army, but if
you direct the attacks against the officers or thier artillery, you can make a
difference.

Or you could use the ship to take hostages while the army is away attacking.
Has anyone read Dragonflight by Anne McCaffery? When the weyr was being
attacked, the dragons took hostage the attacking lords wives bring the attack
to a halt.

A spelljammers mobility and range is it's greatest advantage.
