A couple things.

1) There's be a lot of glassteel spells to be disppelled(100/ton if a 20th
level mage is casting glassteel, more if lower level mages are used.

2) Disenchanted glassteel is glass. It would make the disinchanted part of
the ship fragile(one hit would shatter that part probably) but it would not
kill everyone instantly.

3) Depending on the dm glassteel may or may not be dispellable. It is
alteration and alters the material into something like transparent steel.
Some DM's would rule that although the effects are permenent, the spell
itself it instantaneous, lasting only the second needed to change the glass
in which case there would be no magic to be dispelled. However since the
material is no longer magic, depending on the dm it could be vulnerable to a
2nd level shatter spell depending on whether it's hard crystal or like-steel.

So the amount of damage a dispel magic would do would far less damage than
other 3rd level spells.
