The ship could be made of a crystal-like stuff to give it a semi-transparent appearance (Eric, does that sound familiar...?). The tendrels on the underside could be flexible, controlled by magic and/or psionics, allowing them to act as a grappling ram! When the ship lands, the tendrels could either fold or roll up into the main part of the ship, which then lands on it's circular, central section. Water landings would be very trickey, but hard landings would be straightforward. The deck plans could be similar to those of the conch section of an illithid drednaught. Perhaps the little-bug-eyed-green-men have both "flumphships" and "jellyships." Each design could have advantages and disadvantages over the other, so they would use whichever one they need for a given task. For instance, perhaps a "flumphship" can land in deep water, with the spikes submerged, while it floats on its disk section. I also like the idea of the bug-eyes being advanced Oortlings who escaped the illithids. Their base could be Haley's Comet... Do any of you remember "Battlestar Galactica?" There was a ship on that show called simply the "Ship of Lights." It's hard to describe without a picture. Anyway, perhaps that's what their "mother ship," a.k.a. Haley's Comet, looks like.
